Wigan boss Paul Jewell was forced to pick his 37-year-old third-choice goalkeeper John Filan as Chris Kirkland and Mike Pollitt were both injured.
Filan proved his worth by saving a Nolberto Solano penalty while the game was still goalless.
Charlton moved within three points of Wigan when they thrashed West Ham 4-0 on Saturday but the Latics are now one point behind Sheffield United and Manchester City, and three points behind Aston Villa and Fulham.
